A few questions here?

1. Should I place .SUB files in the video directory of my game?
2. What is the best program to use to make .SUB files?

1) Yes.
2) 'Best' is a very subjective term. Try for example Subtitle Processor (http://subtitleproc.sourceforge.net/) or use Google.
